Hello Vlad,
If you are talking about Real-time (on access) scanning, the file is scanned by this type of scan when it's accessed by the OS. So, as soon as Windows server OS will somehow access (create, modify, copy, execute) roaming profile files, they will be scanned.
Note, if your Roaming profiles are located on network drive, you'll need to enable Scan Network Drives policy setting (this setting is enabled by default in 10 series only).
And of course you can use Manual/Scheduled scan to check roaming profiles for infections.
